Just so I'm clear. I run an MD5 without the .txt files or any other files for that matter, except the flac files?
Then I insert the .txt file in with the flac files and then drag and drop that file into the target file on the ftp client?

Yes, that's correct - if an md5 contains a checksum line for the .txt file, it will fail. So md5 your flac files only, then upload everything, md5, ffp and txt included.
